I took the scene as McGonagall trying to reason with Umbridge and Dumbledore had impored to Frudge during Harry's trial. Seeing that she has the same refusal to see reason as Fudge, McGonagall stepped down as if to step away from something that is cursed. That was my take on it anyway. I didn't bother me really.
