But Snape doesn't want to look into Harry's eyes because they're green
- he wants to look into them because they are just like Lily's. 

The films have established that Harry has his mother's eyes.  That is
what's relevant - not what color they happen to be. 

So unless we see a noticeably green, brown, or black-eyed Lily in DH,
it won't change the impact of that scene.
