I think Snape did realize that Neville was the other potential
"Chosen One". Remember, he heard the first part of the prophecy.
It was Voldemort's choice that Harry was the one with the most
potential. So maybe some of Snape's cruelty to Neville was the
fact that he could have been the one. Once Voldemort made his
choice, and killed Lily in the process, that's when he lost
Snape forever.
