At the end of GoF?  I suspect that was a new aquisition.  He may have 
been a spy 13 years prior, but in the GoF, he was a living corpse
with no need to hide his affiliations.  If Dumbledore was getting 
information from Snape, prior to the Potters' murders, he would 
certainly have known about the Mark.  If he suspected a spy, why 
didn't he just look at their arms?  Too easy.
