My personal theory is that Grindelwald (who was defeated in 
1945 by Dumbledore) was at the very least a MENTOR of LV.

It was noted that Tom M. Riddle 'associated with the worst in the 
wizarding world' and 'underwent many dangerous 
transformations' after he left Hogwarts (he was Head Boy in  
1944, and only '7th years' get to be Head Boys/Girls). I think that 
the 'coincidence' of the dates is not a coincidence at all.

It is even possible that Dumbledore's defeat of Grindelwald was  
not a killing... and that Grindelwald was just rendered incapable 
of being a further threat in and of himself... and that he remained 
on the loose, aiding and mentoring Riddle as he transformed 
himself into LV.

That would quite neatly explain why LV is 'afraid of' Dumbledore.
