That's because Harry takes Hermione for granted. I think she's really
his best friend, but he just doesn't realize it yet. She's the one
who's always there for him when he needs her, and has never abandoned
him over petty disagreements. Just because Ron is more "fun" doesn't
make him a better friend.
When Harry's staying at the Burrow with Ron, he doesn't miss Hermione
that much because even when she's not there, she's still his friend.
When he was alone with Hermione in book 4, Ron wasn't just absent, he
was hostile to Harry. He didn't just miss having Ron about, he missed
having Ron being his friend at all. The situations aren't really even
remotely comprable.
