IMHO - I suspect that Dumbledore doesn't need to transform into an 
animal.  Perhaps he is more powerful than Animagis who do transform 
into animals.  Recall at the in SS/PS - when Harry is in front of the 
Mirror of Erised, Dumbledore tells Harry, "I don't need a cloak to 
become invisible."  Perhaps that is the ultimate transfiguration 
trick that can only be achieved by extremely powerful wizards.  And 
perhaps if one can transfigure into "invisibility", there is no need 
to register as an animagus.  

OTOH, if it were still necessary to register, then, as someone else 
pointed out, it is possible that Dumbledore, because of his age, 
would be listed during the previous century, therefore not showing up 
on the list Hermione checked.
