That's a good question that I'll try to answer with a Dumbledore 
quote: "This is magic at its deepest, its most impenetrable" (PoA).  
Since in the magic world people are able to communicate in ways that 
we cannot, it is possible that somehow, James's spirit has stayed with 
Harry.  Dumbledore said this himself, when he told Harry "You found 
him [your father] inside yourself".  I don't know that Harry ever 
*knew* that his father became a stag when he was alive, but 
subconsciously and spiritually the connection was there.

Did that make sense?
