  I have another idea about Harry's eyes.  I tend to go with the "Heir of
Gryffindor" theory.  Perhaps Lily was not actually Muggle born, but adopted
and Harry is actually descended from Gryffindor through his mother's line.
Have we ever seen a portrait of Godric?  Maybe he had eyes just like Harry's
and Lily's.  Voldemort, thinking Lily was Muggle born, may have been fooled
into thinking James was a descendent of Gryffindor and therefore wanted to
kill him and Harry.
