I've been thinking about this for a long time. JKR herself says
that there is a deeper meaning to the scar:
Q: What is the meaning behind Harry's lightning bolt scar?
A: There are some things I can tell you about it and some things I
can't. I wanted him to be physically marked by what he has been
through. It was an outward expression of what he has been through
inside. I gave him a scar and in a prominent place so other people
would recognize him. It is almost like being the chosen one, or the
cursed one, in a sense. Someone tried to kill him; that's how he got
it. I chose the lightning bolt because it was the most plausible
shape for a distinctive scar. As you know, the scar has certain
powers, and it gives Harry warnings. I can't say more than that,
but there is more to say. (Houston Chronicle, 3.20.2001)
Personally I've been noticing a lot of correlation between Harry's
scar and the Dark Mark of the Death Eaters. It seems to connect
Harry to Voldemort in a way similar to the Dark Mark: both become
more actively painful the more powerful Voldy becomes. What is the
true meaning of Harry's scar? This is a question Dumbledore is also
asking. In GoF30 he tells Harry, "That is no ordinary scar", and in
the pensieve scene Dumbledore sees Harry's face in the pensieve and
adds a silvery thought from his head. Harry's face turns into Snape
saying "it's coming back clearer than ever". "A connection I could
have made without assistance," Dumbledore remarks wearily. What is
the connection Dumbledore just made with the help of the pensieve?
It's plain that we have a lot more to learn about Harry's scar.

For any newbies, JKR has already hinted in a BBC interview that
there is something special about Harry's eyes:
Interviewer: Now, can I ask you: are there any special wizarding
powers in your world that depend on the wizard using their eyes to
do something? Bit like
JKR: Why do you want to know this?
Interviewer: I just vaguely wondered.
JKR: Why?
Interviewer: Well because everyone always goes on about how Harry's
got Lilly Potter's eyes?
JKR: Aren't you smart? There is something, maybe, coming about that.
I'm going to say no more. Very clever.
