I don't think that the ink on the map vanishes automatically, as 
Harry would have told Moody how to use it. Harry just gave Moody the 
map. I think you have to say some spell for the ink to disappear 
(Correct me if I'm wrong), and I think if Snape got hold of it he 
will be able to read it as the fake Moody wouldn't have bothered to 
make the ink invisible.
