   I think  Dumbledore was with Snape on this, though I'm sure 
that he was unhappy about Severus' methods,  Regardless of 
what the students or parents found out, Lupin had a duty to leave 
the school after the potion incident. Lupin himself says as much. 
Dumbledore certainly doesn't make the effort to keep Lupin from 
quitting that  he made for Hagrid in GoF. 

  As for going to Dumbledore,  I can't say I disagree with your 
assessment of Snape's character, but it's clear that 
Dumbledore  rather discourages people from bringing their 
issues to him. At the end of the first year even Know-It-All 
Hermione hasn't learned where Dumbledore's office is or how to 
find it. Hardly open-door management. And after all, if Snape's 
desire for autonomy and general all around cussedness made 
him capable of turning on Voldemort in the first place, it's hardly 
a trait that Dumbledore would want to squelch.
  
   Having said all that, I must admit I also believe that Snape and 
Dumbledore were working hand in glove all through PS/SS. IMO, 
Snape reported all his suspicions of Quirrel to Dumbledore, and 
Dumbledore, much to Snape's dismay, decided to let Quirrel run 
on a long leash in the hope that he would lead them to 
Voldemort.  Deadly dangerous for everyone, but not so 
dangerous as Voldemort would be if he were allowed to regain 
his power, I don't suppose they had any idea where Voldemort 
was actually hiding, or they would have moved in on him sooner.
