Snape and Harry's first meeting

I have a question for anyone out there who can explain this....

I have been re reading the Philosopher's Stone (Canadian title stays 
the same as UK title BTW) and I noticed something about the first 
time Harry meets (or sees)Snape. Their first run in is in the great 
hall during Harry's first few moments at Hogwarts. When Snape looks 
at Harry his scar begins to burn. I find this strange as in later 
books it is established that this happens as Voldemort's power grows 
stronger. I know that Quirrell is talking to Snape when this happens 
and Voldemort is living in his turban, but it is implied that it is 
only when Snape looks at him that his scar begins to burn. Snape has 
been established as a semi-good guy has he not???
