Snape did not have to overrule Fudge to comply with Dumbledore's 
wishes.  All Snape had to do was tell Fudge to wait outside the 
castle, fetch Dumbledore, and let Dumbledore sort it out.  

Since I am on a total Snape rant, I'll add that this isn't the first 
time Snape has acted in a manner inconsistent with (or directly 
contrary to) Dumbledore's wishes.  Dumbledore told Snape not to 
reveal that Lupin was a werewolf, and Snape did it anyway.  
Dumbledore told Snape no dementors are allowed in the school, and 
Snape escorted one in anyway.

Sometimes I wonder if Snape really is really on Dumbledore's side.
