Hi, I'm new here, but I thought I'd add my two cents here. I agree with what you said about Mary Sues -- unless they're deliberately added for humor or effect they're usually pretty bad. I do have to disagree a bit about Hermione though.
I don't think that Hermione is a true Mary Sue, but on JKR's A&E Biography she did say that Hermione is the most like she was when she was that age. She based a lot of Hermione's traits on her own (the sort of "bossy know-it-all" type of personality). I believe that Hermione even looks a bit like JKR did as a child, but I could be wrong on that point.
Overall, I don't think it makes her a true Mary Sue because, like you pointed out, she does have flaws, and she isn't the person who saves the day all of the time, but she is definately based on JKR, and I think that the fact that she's so well written is what saves her from the silliness of typical Mary Sues.
