I think Lupin didn't want Harry to be singled out as the only 
student in the class who doesn't get to face the boggart.  So he 
picked Hermione as the "extra," since she'd already earned her 
points by answering his questions earlier.

I think Neville actually gets more abuse from Snape than Hermione 
does.  I'd rank the abuse quotient as: Harry, Neville, Hermione, 
Ron.  And since the best way to get Ron's goat is to attack 
Hermione, I suspect Snape is killing two birds with one stone. :-)
