I always took that to mean "Welcome back to the Wizarding world."  Whether or not Tom knows exactly where he's been raised, he must know that a pub as essential as the Leaky Cauldron must have been visited by HP if he had been raised in the WW.  This sounded a lot clearer and firmer in my head than it does on this page...Perhaps someone more eloquent will phrase it better than I did.
