If there's friction between the MoM and Dumbledore's crew (and given 
the closing chapters of GoF, I'd say the probability of it is very 
high), then I can easily see Percy being at odds with his family.  He 
does have a certain level of ambition and self-absorbtion which would 
lead him to side with the Ministry over his own kin.  Although, like 
Fudge, I think he'd firmly believe it was "all for the best."
