Well, according to Crouch Jr in the Veritaserum Chapter:
<"I stole the boomslang skin from the dungeons. When the Potions master found
me in his office, I said I was under orders to search it.">
There you have it, the answer straight from the Veritaserumed Crouch. ^-^
But here's the thing. In the Chapter 'The Egg and the Eye', when Snape and
"Moody" are talking and Moody is questioning Snape, Snape says:
<"You know I'm hiding nothing, Moody, as you've searched my office pretty
thoroughly yourself.">
In that chapter, he does not even suspect Moody. In fact, he suspects:
"A student, I daresay..."
I don't think he jumps to Harry right away, though he might've thought of
him. In this case, Snape is right and it's not really an unfair accusation,
especially when he sees Harry with the gillyweed that could've only come from
his office
