Yes, it's a valid question, and has been the subject of conversation on 
many HP forums for a long time.

By the time he finds out about Peter, Harry's used the Map only a few 
times, for the specific purpose of finding out who is immediately around 
him and to use the tunnels to get to Hogsmeade. Both times, Ron (and 
presumably, Scabbers/Peter) were in Hogsmeade, which isn't covered by the 
Map. The one time Harry might have seen Peter's name on the Map would have 
been immediately before they all enter the tunnel under the Whomping 
Willow, but Harry is too busy observing what's going on to look at the Map.

A more interesting question, however, is why it never shows two Harrys and 
Hermiones in the Hogwarts grounds at the end of PoA (don't ask, just look 
at the archives to check out the various theories). :-)
