I know this is incredibly non-bangy, but maybe Voldemort was just 
extremely sexist.  He didn't want to kill Lily because:
A. He thinks it's unchivalrous to kill women.  There are some 
things even a dark lord hesitates at!
B. He thinks women are "not a threat" and therefore it's safe to 
leave her alive.
