Me:

Molly's reaction to Sirius Black when he changes back to human form 
in the hospital wing near the end of GoF indicates she has no idea 
that Sirius is not a murderer. Since the murder he was imprisoned for 
was the murder of Peter Pettigrew (and 12 Muggles), it then stands to 
reason she doesn't know Pettigrew is alive and therefore stands to 
further reason that she doesn't know Pettigrew was Scabbers.
