And me:

I think you're right, she did know who they where - Petunia was Lilly's sister.  But she was likely there for the whole day watching to see what Petunia knew about her sister and what may have happened to her and James.  And after watching the Dursleys for the whole day, it never entered her head that Dumbledore would actually leave baby Harry there.  No wonder she was horrified.
