Department of Mysteries that is kept locked at all times..." (pg. 843)

He did not say, "There is ONE room. . ." If he had, your 
interpretation of his comments would be accurate.

By saying, "there is a room," he is not even implying that it is the 
ONLY locked room, IMHO. My take on it was that Dumbledore was simply 
referring to one of the locked rooms, one among possibly several. The 
room Dumbledore was talking about had nothing whatsoever to do with 
the door that melted Harry's knife.
