We discussed that not long ago, so I'll just repeat some things ...

He couldn't blow his cover, had to behave like the real Moody. That was the most 
important thing. Some kids being able to fight Imperio is a small price to pay for the 
return of Big V.

Also, it could have proved helpful to know who has it in him to fight Imperio, and who 
can be safely controlled.

Finally, Barty surely hated Imperio himself after spending more than a decade under it, 
so he might actually have wanted people to be able to fight it. He might have 
considered it something he didn't even want his greatest enemies to suffer.
