I think that during his 13 years in Azkaban he had plenty of time to put the pieces together and see that Pettigrew had been a DE for a long time.  He didn't necessarily know if when he told James and Lily to make Pettigrew their secret keeper.  He did that because he suspected Lupin was the spy and he thought James and Lily would be safer with Peter as the secret keeper.  

Sirius could have easily killed the trio when they were in the Shrieking Shack(PoA) and he wouldn't have been much worse off for it.  He still would have been an escaped convict, who upon being caught would recieve the Dementor's Kiss.  If he were evil, He would have had nothing to lose and everything to gain by killing Harry. The fact that he didn't do it proves, to me at least, that he can be trusted.
