In PoA Snape knew exactly who MWPP were.
The exchange in the penseive show us that they were not particularly 
furtive about the use of their nicknames.
I have always maintained that Snape knew exactly who was responsible 
for the Map, if not exactly what it was the moment he saw those 
nicknames in PoA. He called Lupin in immediately, he KNEW. I have my 
own personal suspicion that the map was an integral part of "The 
Prank" given that Lupin tells Harry that the manufacturers would have 
wanted to "lure him out".
