All families have a free-thinker, one who feels and believes
differently from the rest: Sirius and the Blacks. Maybe Voldemort's
mother was that for her family? In the time Tom Riddle and no-name-
temporary-Mrs.Riddle were together she was obviously hiding her true
self from him, because it's not until she opened up, he rejected
her. So it was her choice to walk a different path from her family
in the name of love, or at least what she believed to be love.
Like you said she must have known her family's history, so aside
from what I've said, I can't imagine any other reason why she would
choose to marry a muggle.
