I wondered about this, actually. Moody saw Backfromthedead!
Pettigrew, when he and Barty jnr paid Moody that little visit during 
the QWC. He accepts Sirius as a member of the Order rather than a 
mass-murdering traitor, and is a close friend of Dumbledore's. 
Therefore we assume that Moody knows all about the fact that 
Pettigrew betrayed Lily and James, and knows that Harry knows. Why, 
then, does he have the magical eye following Harry suspiciously 
after his perfectly natural reaction to seeing his parents 
sandwiching the person who caused their death? Because this, as Dan 
points out here, is his only canonical basis for the 
statement "there's something funny about that Potter kid". He's not 
just watching Harry leave the room to check if he's alright, and I'm 
not sure that even Moody would be callous enough to suggest this 
sort of thing to be a good judge of a person's behaviour under 
pressure. I can understand perfectly that Moody wouldn't have 
thought about the context he was showing Harry his parents in, but I 
don't understand his reaction afterwards. Anyone?
