What is 'likely'?
Everyone already thought is was a boggart, so perhaps Moody made his
determination by looking into the desk with his magic eye and see that
it was not something other than a boggart. In a sense, by eliminating
all other identifiable entities, he was left to conclude it was a
boggart.
Also, to some extent we have seen the boggart in a form that doesn't
reflect the fear of a person. Just before the boggart is 'vanquished'
it turns into a wisp of dark smoke that breaks into small wisps of
smoke then disappears. So perhaps, Moody detects this mass of grey smoke.
Just a thought.
