My thoughts:

In GOF, Voldemort describes James' death as the result of James
dueling him.  Voldemort could have just as easily stunned him, but
killing is Voldemort's style.  Lily was not dueling Voldemort, she was
pleading with him for Harry's life, delaying him from accomplishing
his task.  To me, it sounded like Voldemort was in a hurry (maybe
fearful of Dumbledore showing up to defend Harry -- he had already
lost time dueling with James), and Lily was in the way.  I don't think
Voldemort wanted to kill James or Lily specifically, although he
certainly wasn't against the idea, he wanted to kill Harry ASAP before
he lost his chance to kill "the one with the power to vanquish" him.
I also think that by killing Lily, he gave Harry the power to vanquish
him, and fulfilled the first part of the prophesy by being vanquished
by his curse bouncing off of Harry -- vanquished, but still surviving.
