The link was produced when Voldemort tried to AK Harry, and was hit by
the rebound curse. Whatever magics are operating around the scar that
link Harry and Voldemort together, they only work between the post-AK
Voldemort and Harry. Diary!Tom is the copy of the pre-AK Voldemort,
when he was still 16, and since at the time he was still basically
human and hadn't been almost blasted into smitherins, there it does not
set off Harry's scar.
