He is that smart. What he isn't is "intelectual".
Besides, Prefects aren't chosen for "smart", they are chosen for leadership
abilities. They are usually also chosen from kids whose schoolwork is adequate
enough for them to be able to shoulder the extra responsibility. I gather that
Dumbledore thought (and I think rightly) that Harry has enough on his plate
and didn't need that headache as well. And this goes double in spades for Head
Boy.
And from what all is flying about, Harry might have been a bad choice for the
school to make at this point in time from a purely PR point of view.
Accusations of favoritism are messy and tend to stick around. Some battles are not
worth fighting.
Plus; Dumbledore witnessed Ron's reaction when he saw the Mirror of Erised.
Head Boy and Quidditch Captain. Well, why *not* give the kid a chance at it if
he can handle it?
As for Percy the ingrate; doesn't it occur to anyone that a complete, public
and acrimonious break with his family is the one biggest requirement for the
Redheaded Pimpernel scenario? I haven't read the book yet, so I don't know
whether his behavior is compatible with the possibility, but it IS the main
requirement. *IF* Percy has gone undercover, he will conduct himself in a manner
that will make it plain to any observer that anything Percy is told will NOT be
passed on to his father and, presumably, Dumbledore. And if this is the case we
will not be shown the truth of the mtter until the end of book 7 or Percy's
death in action, whichever comes first.
Or, he could just have had a case of defered adolescent rebellion finally
catch up to him. He has been letting his mother dictate his actions all the way
up to the point of the Third task in GoF wherin he was called on the carpet for
being a tool in covering up Crouch Sr.'s dissaperance and presumed death. It
would be a little unreasonable not to expect the boy to feel a bit shirty over
that. And I doubt that Molly has a light enough hand to mend bridges.

Oh it sounds like he's dead all right. But it doesn't really sound like he
was all that *happy*, does it? Nothing to keep *him* from comming back as a
ghost.
Question: Did this issue actually get explained or not? Is there any
description on the desitiction (in Rowling's world) between ghosts and poltergeists?
