I'd be surprised if they would consider a place they couldn't Apparate
 out of as headquarters. 
Do the DEs know about all the places the books  have revealed? It
seems like the new HQ, if they can't continue to use  the Noble and
Most Ancient House of Black, could be someplace that  hasn't been seen
before. Hard to speculate about those. 

What about  Godric's Hollow? Or Moody's house? 
Would the Burrow be available, since Arhtur's job at the Ministry is 
in less jeopardy now?
How about a hostile take-over of Petunia's kitchen? ;>
