That's a good question.  I would say we don't know enough 
about metamorphmagi or about Polyjuice to answer it though.  If 
the metamorphmagus's body has the power to transform just by 
the brain willing it, and if Polyjuice gives you the exact body of the 
person you are transforming into, body chemistry and all, then 
you should be able to use the ability.  However if it is a 
combination of the brain and body that allows a metamorphmagi 
to transform (like a certain brain chemical being released), then 
you would't have the ability, because you retain your own brain 
when you use Polyjuice.  In that case, you would just look like 
what the metamorphmagus naturally looks like.  Interesting 
thought--I wish we could experiment with it!
