"Harry suddenly sat bolt upright on the garden bench. He has been 
staring absent-mindedly into the hedge - and the hedge was staring 
back. Two enormous green eyes had appeared among the leaves." (COS UK 
edition p.12)

This does not necessarily imply that Dobby had just apparated. He 
could have "landed" a distance away and walked to the point where he 
could see Harry.

In Harry's bedroom, He is /already/ there when Harry goes in.

against the window but he blonked and Hagrid was gone."

Even if Hagrid disapparated at that point, Harry wouldn't hear him - 
the train is moving and making a noise.

[One poster has suffered from movie contamination. Hagrid wasn't at 
KX for the journey in the book.]
