I didn't take it to mean that Snape felt pain. I understood it more 
as an automatic "unconscious" reaction by Snape to cover the mark 
with his hand.  

By the way the word "mark" comes up a lot in all the books.  In the 
prophecy, in victims/survivors, on the DEs, Mark Evans...interesting.
