I've read this book countless times now and this bit just really jumped out at me this time.

a) Maybe he was given an order by Dumbledore to obey Harry's instructions.
b) Maybe Hogwarts students have a certaim degree of authority over the elves.
c) Dobby has a special relationship with Harry. Maybe this was part of that. And in fact, maybe his right to continue it was a condition on Dobby's part to work at Hogwarts.
