Pippin:

I don't think it's that entirely. Snape was trying to find out who 
broke into his office, and Fake!Moody, by protecting Harry, made 
Harry look very guilty indeed.  But if it was Harry, then Snape can 
stop hunting; the burglar is not the goblet-tamperer. 

Of couse Harry eventually tells Sirius that he saw Crouch 
breaking into the office. That information must have come to 
Dumbledore, along with the information from Snape  that 
boomslang skin went missing.  When DD  discovers the 
imposter, he expects to find polyjuice in the flask, (thus  the 
missing boomslang skin) and he knows  to send for Winky.
