I doubt the children knew the exact route to the department.  The thestrals must have known that's where the group wanted to go and took them there.  If the thestrals are intelligent enough to get there, I'm sure they know the way back.  Like a horse or a dog, they probably just returned 'home'.  Or they could just wait around like a taxi, I doubt muggles can see them whether or not they have experienced death.  I really don't think taking the thestrals was as stupid as flying a car over London as far as muggle sightings go.  If you saw a group of kids flying through the air, you'd probably check yourself into a loony bin, but if you saw a car... that's a little different.  Plus, it was under the cover of night.  If their robes were dark they would have been very hard to spot.  Who looks up at the sky for flying children anyway?
