I guess Hogwarts would have years with no prefects quite
often, if this were the case.

The only one standing out as an excellent student is
Hermione. Nobody else comes even close in Griffindor, and we
don't hear enough about the other houses to know how they are
doing, academically.

Maybe all the prefects would have to be chosen from
Ravenclaw, but being "of wit and learning" and "having a
ready mind" doesn't necessarily mean, members of this house
would be prime prefect material.
