If you reread the beginning of GoF, you will find that Voldemort
refers to Nagini as "she." (Is it spelled with a J in some of the
translations? I know it's 'g' in the English editions.) I can't think
of any compelling reason to doubt the pronoun.

Well, the boa seemed quite intelligent to me as well. I think it would
be interesting if Nagini were in fact a Naga -- probably more so than
if she were an Animagus, though perhaps it would depend on what she
was like as a human. Even if she doesn't have a human or semi-humanoid
form, though, I'm nearly certain she's magical. Judging from Harry's
descriptions, she's a good size for a large constrictor -- but venomous.
