I, for one, think she used that term to mean she's a know-it-all. 
Remember she was the one that discovered Rita's secret and locked her 
in a jar for a while; Hermione is also blackmailing her to write an 
article, whose content Rita dislikes at first. So, I think calling 
her Miss Perfect is a way to show her contempt about the whole 
situation.
