I looked it up and in PoA, Ch 12, Lupin says:
<<"Well -- let's drink to a Gryffindor victory against Ravenclaw! Not 
that I'm supposed to take sides, as a teacher... " he added hastily.>>

I kind of think this may be the strongest indicator of the Marauders' 
House.  Because of the Remus was chosen Prefect to keep us in line 
comment, I think there's little case for them being split across 
Houses. Lupin shows favortism here to Gryffindor.  I guess, to play 
my own devil's advocate, he could merely trying to support Harry's 
house, but that's not the feeling I get.  I also just thought of this-
-Sirius knew that the Fat Lady painting led to G-tower.
