Actually, upon rereading OotP last night, I found this exchange 
between Harry and DD at the very end (Chapter 37):

"Wait," said Harry. "Wait a moment."
He sat up straighter in his chair, staring at Dumbledore.
"You sent that Howler. You told her to remember - it was your voice -"
"I thought," said Dumbledore, inclining his head slightly, "that she 
might need reminding of the pact she had sealed by taking you."

It seems pretty straightforward to me - DD did send the Howler, and 
for a clear reason. The only mystery seems to be that surrounding the 
type of pact that was made.
