Harry also cries in one of the boggart scenes in PoA when Lupin is 
teaching Harry the Patronus charm and and telling him about JAmes 
and Lily. I believe he disguises it by bending down to tie his 
shoelaces and wipes his face on his robes. Harry also nearly cries 
in the hospital wing after Cedric is killed and LV is reborn in GoF. 
I wasn't so much bothered by the tears as by the fact that he cired 
in front of Ron, which we know from GoF that he won't do.
