My (Melanie) reply:  I'm not denying there is possibility that Lily and Voldemort are related, I always thought that myself.  However, if that is the case it's not because of the eyes.  If Tom Riddle had green eyes, that would have been brought out I am sure.  But it wasn't..I am not sure what eyes he had but you know.  
 
I think the green eyes are a symbol of something else though.  I think it's merely just a symbolic message that there is a of Lily in Harry too, not just James.  
 
~Melanie, who is very green eyed and hates the idea of the color being linked to the house of Slytherin.  It's just an eye color.  And besides that, Red hair and green eyes go together.
