Before the part you cited, when everyone is supposed to be going back
to their dormitories per Dumbledore's orders:

They passed different groups of people hurrying in different
directions.  As they jostled their way through a crowd of confused
Hufflepuffs, Harry suddenly grabbed Ron's arm.

"I've just thought -- Hermione."

"What about her?"

"She doesn't know about the troll."

Ron bit his lip.

"Oh, all right," he snapped.  "But Percy'd better not see us."

And off they go to look for Hermione (Ron suprisingly reluctant,
actually).

Niether of them realised the room they locked the troll into was a
bathroom at all until Hermione screamed, so I don't read anything into
that.
