Yes, but remember that in the POA chapter "The Boggart in the 
Wardrobe", he calls everyone by their first name........
 
My (Elihu's) answer:
 
I think that Lupin refered to Harry by hius first name, and then as a cover-up decided to call all the students (or was it just the Gryffindor students) by their first names. He seems to be trying to hide his relationship with James and Sirius.
