In addition to the letters P and R, I believe the letter S has special meaning:
a) Lupin's friends - Sirius, Scabbers and the stag(James Potter)
>From Harry's POV, James's ability to transform is irrelavent; so his "S" is only in the kind of animal, which was his only secret.
Wormtail was hidden as Scabbers, ready to murder Harry if LV were to come back to power, so his "S" is in the ratr name (Given by the Weasleys?)
Sirius was on the run, and the ministry knew this, so the "S" shows up in his name (also Snuffels!)
b) Salazar Slytherin, who placed the Chamber of Secrets at Hogwarts.
c) Severus Snape - a spy on the DEs.
d) Harry's scar, possibly allowing him to spy on LV later on.
e) Sybil Trelawny, who said the prophecy which was not supposed to be overheard (except for the beginning of it)
f) Sturgis Podmore, who was forced to sneak into the department of mysteries to steal the prophecy.
g) In the DA, there were 4 students with some initial which is S: Zacharias Smith, Alicia Spinnet, Susan Bones and Semus Finnigan.
